Of course, just use it outside or open a window so you don't become overcome with the vapors. It's not a good idea to breathe in that stuff when you're not pregnant, but when you are pg, you can get a little overcome.
If you are worried you can always go out and get a Non-Acetone nail polish remover! But i'm sure you'll be fine using one with acetone in it!
